To su sledeći fondovi i zbirke: Zbirka mlađih književnih rukopisa i arhivalija, Fond stare, retke i minijaturne knjige, Grafička zbirka, Kartografski fond, Fond fotodokumenata, Zbirka muzikalija, audio i audiovizuelne građe, Fond legata i biblioteka celina i Ostale posebne zbirke.

Veliki procenat vrednosti koje bi danas pripadale Odeljenju posebnih fondova stradao je ili nestao za vreme Prvog svetskog rata, a najviše tokom bombardovanja 1941: biblioteke celine Vuka Karadžića, Đure Daničića, Lukijana Mušickog, zatim veliki broj stare i retke knjige, fotografija, grafika, plakata, kao i bogati arhiv turskih dokumenata o Srbiji. Iako je još sredinom 19. veka prvi srpski bibliotekar Filip Nikolić prepoznao potrebu da se ove kolekcije posebno grupišu i zaštićuju, moglo bi se reći da je Odeljenje posebnih fondova prvi put formirano tek 1947. go dine.
Građa je u fond stizala obaveznim primerkom, često kupovinom, kao i poklonom ili razmenom. Posebnim odlukama saveznih i republičkih organa vlasti, 1946. godine Biblioteci su dodeljene i: Dvorska biblioteka, Biblioteka Senata, deo Biblioteke Narodne skupštine i Biblioteka Društva Svetog Save.

Godine 1947. formirano je ukupno devet odeljenja Narodne biblioteke, od kojih su dva važna za genezu Posebnih fondova: Odeljenje pomoćnih zbirki, koje je obrađivalo geografske karte, atlase, muzikalije, slike, plakate i sl. i Odeljenje rukopisa, starih i retkih knjiga. Kasnije, 1961. godine, od ova dva nastaje današnje Odeljenje posebnih fondova, s jedne strane, i, sa druge, Arheografsko odeljenje, u kome se nastavlja sa proučavanjem rukopisa. Čitaonica posebnih fondova ima 37 mesta i 10 računara i u njoj se mogu koristititi specifične vrste građe, koje su od izuzetnog kulturnog značaja i imaju veliku muzeološku vrednost. Postoji još i kartografska čitaonica, koja je opremljena stolom za pregledanje i precizno precrtavanje karata i planova, kao i muzička čitaonica za korišćenje muzikalija i fonodokumenata.
